I have a set of data, and the lower fence is 16.25, and the upper 31.05. However, the data values starts at 20.6, and ends at 31.4. I know that 20.6 and 31.05 will be the end of the whiskers, and 31.4 an outlier, but what do I do with the 16.25?

You can create a modified boxplot with max-value = (any value that is maximum but lower than the upper fence). And nothing else changes. We do not need to draw fences in boxplots. You can create a dotted line perpendicular to boxplot at both the fences but it is not necessary because boxplot is supposed to display the data itself.
