In the middle of an atom, there are protons, positive charge, and neutrons, neutral charge. Surrounding it are electrons which have a negative charge. However, they are quite far from the nucleus which means it has a lot of empty space between them. The gold foil experiment just showed that there was a lot of empty space when the gold went right through. However, when it came back, the gold was hitting the nucleus.
